Aqaba was not listed in the first edition of 1000 Places but interestingly enough, made it into the 2nd Edition.
Verdict: Disclaimer - I am writing about something I did 22 years ago. So maybe I'd have a different opinion if I went back now with the eyes of an amateur travel journalist. But looking back on my visit to Jordan, my vivid memories are all of Petra. So, with that, I would have to say that while Petra is a must do (which is a separate entry), Aqaba isn't necessarily a "must do."
